Mine did that exact same thing and it was a copper not sealing, pulled the cup out of the head when I pulled the injector because of carbon. I don't think stock torque is high enough for the hold downs, I bumped it up to 45 and it felt a lot better.
Sorry to hear about your luck man, I was rooting for you! I can only imagine the sinking feeling when you realized it wasn't right. My first trans build is still going strong behind a twin turboed Cummins but man I was nervous on the test drive! Hopefully its something relatively cheap.
I think I would do the PPE shortblock, get your heads done buy a local shop n get it on the road! That's a actually a decent price for an ready to go engine built by a pro.
Mine is the exact same way with Robs tunes. The corners of my truck will turn black just driving around one day. I talked to the guys at ATP and am going to send them a log hopefully this week.

Put a gauge on it and see what kind of pressure you have in the system. Should be like 80 psi if its hot out with the compressor not running. That will tell if its freon or something else.
Yes but a leakdown tester has 2 gauges, one showing air psi in and the other showing psi held in the cylinder. A small difference between the gauges is ok but only a couple psi.
I'm with this guy 100% I love my Idahorob tunes but was very dissapointed it cost me $100 to get a retune when I went to 50 hp injectors as most other tuners don't charge that.
Valve lash could be adjusted way wrong. Double check that, and then put air into the cylinder. It will either come out the intake, exhaust or oil fill and that will tell you where the problem is.
