LLYs are good trucks. Yep, do trans first, do downpipe and pump rub all at the same time. LBZ MP works great, costs less than $100 USD to do. Keep the stock airbox & dry filter, do a search for CAI mods for LLY. Stock box is good for 500HP. If EGT is your main concern, get a good EGT gauge... -

Stripped Oil Drain Plug Head
When you get it out, replace the drain plug with a Fumoto valve-if there's anything left of the threads... Also, find out who changed the oil and make sure you NEVER take it back there!! -

Are you talking about stock wheels? I think the stock ones are aluminum. If they are chrome over steel, Simichrome is always a good bet, just labor intensive. Allison 5sp: trans goes into safety mode/drops to 3rd gear.
It won't heal itself, it will only get worse plus you run the risk of plugging the radiator trans cooler inlet with clutch debris. You'll have to bust open the piggy bank and have it built. 2005 LLY overheated
You said you hauled a lot of hay, have you checked/cleaned the cooling stack (radiator/intercooler/a/c condenser/trans cooler. You would be amazed at how much hay chaff and dust can get packed into the stack over the years. -
