I may be speculating here, but if the crank sensor was that FUBARed, I would expect something messed up in the timing drive. maybe alignment pin broke and came out flying around? I would be inclined to take the front cover off and see what you find Justin.

could there be a key way with a shattered key messing things up?:confused:on the crank somewhere...

It started running like shit again, I am going to pull the sensor again and check the wheel, and most likely pull the front cover and inspect and fix whats broken, about 3 years ago we did the water pump and for some reason the balancer loosened and came off and sheared the aligment pin, it broke the rear housing off of my trans so it may cause the wheel and or timing gear some damage too??? :confused: It would explain my intermittent timing issue right??

Not that I've ever been able to do it Justin. The bottom oil pans need to come off to get the front cover off unfortunately. The thing I'm missing here is why if anything was broken or gone in the alignment or sensor area would the tune be fine for even a little while after a reflash? It should be bad all the time if this were the case wouldn't it?
