If the hub bearing itself isn't bad or loose you can just clean the sensor mounting surface on the back of the hub. What happens is the corrosion build up pushes the sensor away front the reluctor wheel inside and causes unwanted abs activation at low speed stops. There was a bulletin/campaign...
We've had a few trucks with cp4 failures and have ended up replacing the entire fuel system. Trucks are 100% stock. Iirc it's due to the ceramic plungers as Dirtymaxx already said. I know fleece and maybe also wehrli make a cp3 conversion kit.
Check and see how much play is in the slip yoke when you move it up and down. There is a bushing inside the case which commonly wears and will cause the output shaft seal to leak. It should have very little movement.
I'm wondering if the fuel line bracket on the transmission was left loose. And maybe I'm missing something but how did it damage the tranny cooler line?

It is very common for the shifter harness to break where the shifter pivots. Remove the lower steering column cover and check the orange wiring harness. If they are damaged you can either repair the broken wires or replace the shifter.
