I have an 05 lly I run on stock tuning after limping it about 2 years ago, I've noticed some weird shifting habits, if I get in the truck cold it has great shifts then when it warms up to say 110 120 degrees it acts funny it shifts but it has a stutter not a flare when the rpm goes up but more like you feel like your driving on a rumble strip just when it shifts but then other times it won't do it, if I'm in 5th and I give it wot it just eats it doesn't shake or anything any opinions? This bugs me

It just started or its done it since you've had the truck? Mine shifted different and strange when I got it. It got worse when I put the Diablo I had in it. Improved some when I changed to efi but still wasn't great. I changed tranny operating systems from my stock 05 to a stock 03 os and it has been normal ever since. Weird but it worked, I may have something internal going on and if it starts doing it again I'll have to look into it but it's been great for months

You say "stock tuning AFTER you limped it" so the obvious is you have hurt the transmission. What did you do to limp it?

Had the tranny flushed 3 years ago at 85k miles then was told it was a bad idea after..... Was towing a 20ft open car trailer with a lifted jeep loaded with engines on the trailer and parts in the bed up a grade on my 70hp tune , it downshifted from 5th to 4th then limped to third, the tranny has not always shifted funny, what's odd is I put the tune on last night to my 50hp drive it 5 miles switched back to stock and it had good firm shifts wtf!? If the engine is cold it shifts great but I've noticed once engine starts gaining temp the tranny shifts funny ....

Now that you have a stock tune in it you need to reset the taps.

So then they (you) new what they were doing as in the proper flush procedure so why was it a bad idea? What codes have you seen?

The only thing different cold verses temp is TC lock up, well besides fluid viscosity. The TC stays unlocked to help the transmission come up to temp quicker. If you're getting a stutter perhaps it's the TC not fully locking.

As far as I can remember the Allison should not be pressure flushed or it will cause damage. Find out how he flushed it

Would a tech 2 scanner show me that? And yea I agree about the tc except in 4th to 5th it hardly ever acts up and when she's goin down the road with a load locked up in 5th it doesn't skip a beat Rpm doesn't jump or anything . Maybe fuel filter? Mines got 10k on it

When the Allison is cold; the TCM taps the converter clutch on ever so slightly on every shift to help the trans warm up. That is one of the reasons the shift feels better and the other is fluid viscosity as you said.

it does it on stock setting, and defuel doesn't have a shutter to it , defuel feels IMO like the truck dies for a millisecond then picks up

Have you tried resetting the taps yet?
