I wonder if a 4" intake chokes down the turbo rather than having a 5" intake? Has anyone tested anything like that? I wonder if spool up would be better?
Absolutely, the neck down is a restriction as is the type of filter. Anyone who tells you otherwise is fairly oblivious. Any inlet of 4 needs at least a 4" intake and a filter the match the minimum flow of the compressor inlet. Any s300 or equivalent I recommend a 4" Intake and an AFE 24-91039 or the longer AFE 24-91036
The AFE 24-91036 is my recommended minimum with anything s400 frame or equivalent.
I don't like any other filters besides these, mainly because its my matter of opinion, but I've seen best results with them. Everything I've ever tried has sucked the filter minder in.

my s476 works just fine with a 4'' intake spool up is perfectly fine
5'' is not needed 4'' will flow plenty of air flow for a s4 single

just because something works doesn't mean it is optimal. But you are right 4" will work on an s400 no problem as long as the filter is correctly spec'd. Most filters out there don't flow well enough for a charger that flows 90+ lbs per minute.

Your going to have to provide alot more info. You won't be able to find a "1 size fits all" intake for an s400 single kit. There are so many variations in pedestal height and spacer height and other clearances.
