How long has the ficm been bypassed could it be causing a problem?

please check your fuel temp sensor when your having this issue, what is the temp?

Ill go check right now

Fuel temp shows 111*F with no change with rail pressure

I notice on mine it rattles with the lift pump on, and gets quiet with it off. Maybe I need to turn mine down some too

There should be no difference. You are correct, turn it down

Yes turn it down or modify the tune it can control the dual pumps with the higher lift pump pressure.
