My alternator is not charging on my 03 GMC 4500 new batteries all the wires are good come to the conclusion it has to be the computer

Have you had the alternator checked on a bench? It's not uncommon that alternators do fail. Have you checked to make sure the fusible link is in tact and not damaged on the charging wire?

It is at the shop right now they plug it into some kind of wire and started my truck up and it puts amps out they plug it back to my truck and they work need to go shut the truck off and start it back up and you have nothing could it be the computer

Anything is possible, but in order to get to that verdict the proper diagnosis needs to be completed.

Now if you drive it for a little while it may come up or it may stay the same all day but my truck will run like crap when it drops

Yes, the ECM controls the activation of the alternator.

The first step is to take your alternator to get bench tested, then if it tests good you need to test both the wires in the small plug to ensure you've got proper measurements there and the integrity of the charging wire to the battery. The charging wire to the battery has a fusible link in it that is designed to fail in a short situation.
