So I'm watching Return of the Jedi, and there is one part the baffles me. When Luke is on the Death Star 2 with the Emperor and Vader, Luke takes out his saber to kill the Emperor and Vader pulls his out to stop him. Why does Vader stop him if his original plan was to get rid of the Emperor?

Strange question i know, but I can't figure it out.

You should read the books. It kinda hints as to why Vader doesn't just dispose of Palpatine. Remember, Vader is stronger in the force than the emperor. If I remember correctly, in one of the books, it hints that when Vader was injured, Palpatine put him in that suit. It has a respirator in it. Hence the breathing. And in a thought, the emperor can stop the machine. And Vader dies. If he wanted him dead, he has to do it when Palpatine least expects it. That way he won't have the time to think about it. And he is always expecting it.

Just so you know. Yes, I have most of the books. Nearly all of them from Del-Ray books. And yes, I have read most of them. Call me a geek if you want. But they are pretty good books. A lot of good story line, and back story that helps explain some of the movies. Hope it clears it up some.

Ahhh! That makes loads of sense! The new Force Unleashed game follows what you said. Set in between III and IV, Vader kills his new apprentice to make Palpatine believe he isn't plotting against him, then brings his apprentice back without the emperor knowing.

That was a decision made by Darth Maul in Rule of Two. Here is a bit from the book:

yup. There are more than that. At this time I can count 119 from Del-Ray and lucas books. There is also some from Scholastic and one other publisher, but I don't even bother with those right now. And that isn't even counting the hardbacks that are out but not in paperback yet.
