Allison 5sp: seems hestitant when you get on the pedal?

we bought a 2003 duramax 2wd with 110k miles that had a bad motor,
we swapped in a complete replacement lb7 engine,
tranny shifted good through gears goes good when you ease into pedal but when you really step on the pedal it kinda hesitates for a second or 2, Any thoughts? tranny level is good and fluid color is good.

nope no codes, when we replaced the motor we replaced the ecm with one on new motor, can that effect it?
