Please help!! Good injectors, new engine, bad idle smoke

PLEASE HELP!! Crazy amount of smoke???
01 Lb7 with 100% exergys, Lbz pump(30k miles on fuel system), Danville 2.6 BB. Danville tuned.

This is not your typical idle smoke caused by bad injectors and is definitely NOT coolant related. Truck has had a massive amount of white idle smoke and balance rates are all over the place. Also, idle has thump to it like it could have a bad exhaust valve. IT DOES RUN VERY WELL WHILE CRUISING AND NORMAL DRIVING. So, I sent injectors to Exergy. Exergy says they are perfect and I have other problems. I assumed the stock motor is shot because of it having 200k on it and having a very rough life of being north of 600hp for a while.

So, I decide it is time to get my race motor built. New motor is 16.5/1 fingers Pistons, Carrillos, SoCal mains and 6480 AF cam and an s468 from Danville with the same pump and 100%injectors. We got the new motor in and sure enough, damn thing still smokes bad even after 400 mile breakin. Idle still has a thump to it.

Now I think the machine shop missed a bad valve or something to cause the smoke/thump and poor balance rates. So we jerk the new motor back out and do a full leak down test with the rockers removed. Engine isn't fully broke in yet so leak down is anywhere from 8%-18%(cold obviously). So it can't be a missed issue in the new engine. I ohmed out the engine harness from ficm to injectors and all checks out good. I even swapped Ficms to make sure it wasn't that. I blew out all return lines from engine to fuel tank and did not find a blockage of any sort.
Now I pulled the injectors back out and send them back to Exergy thinking maybe they missed something. They test perfect once again.

IS THERE SOMETHING ELSE I COULD BE MISSING????PLEASE, any help would be great.

Is it definitely tuned for a lbz regulator?

Did you check compression when you did the leak down test?

Rail is at 6500 on #1 and #2 and 7200 on the 3,4,5. Smoke is the same on all tunes. And yes it is tuned for LBZ regulator. We maxed out the comp gauge(gas engine gauge). I am convinced it is in the harness, we will find out this weekend. Motor is going back in with a different harness.
Thanks for the reply guys, I was hoping someone else ran into a similar situation. I forgot to mention that last summer I had 1 chafed wire in the harness near the ficm causing injection A fuse to blow intermittently. Fixed chafed wire and all was good till the smoke slowly started coming on.
I'm gonna ohm the harness out again to make sure I didn't miss anything.
