Allison 6sp: Output shaft / bearing

While converting my six speed Allison to 4wd, I'm using the tail shaft and tail housing from my 03 five speed.

I do not like the look of the scoring on the shaft and bearing. I believe I should replace them. Am I being too picky?

Replace it. The splines on the shaft has wear on it as well, looks like it was abused.
