Once you re-installed the stock tune Ross gave you did you clear the codes?
If you have cleared your codes and still have these issues, it's an indication that tuning is not causing your problem - it's pointing to a mechanical/electronic issue. Although it's not the answer I'm sure you wanted, at least you've eliminated one piece of the puzzle.
