I'm very close to ordering a couple of Type K thermocouples for logging oil temperatures and egt using the EFI Live external inputs.

The sensors I have sourced are ungrounded 1/8 npt probes part number TC-K-1/8NPT-U-72 found here; http://www.omega.ca/shop/pptsc.asp?ref=TC-NPT

There is very little info pro or con of doing this but I have been told there may be issues. Any feedback?

I'm planning to use those for oil temp. I'll source a different sensor or sensor/tranducer and use the 5.0V input for egt.

Mostly I'm concerned with the EFI side of it. Will the data be logged reliably?

Yep. I have done it both ways. I have on of these: http://www.aeroforcetech.com/products_sensors_egt.html from Aeroforce for one EGT input where I split the 0-5v output signal between the gauge and EFI. I also have another thermocouple that I put in the other manifold that I run straight into the V2 EGT input. Both have been successfully logged. You do have to do some setup in one of the scan files....sorry, I can't remember which one right now... at work.

as long as they are ungrounded, your good. That has been my experiece with logging with the V2 Flashscan.

As was said, you will need to do a little editing of the config.txt file that gets uploaded into the V2 so it can "see" that you are logging those extra thermocouples.
