Knocking sound at 2000 rpms

Hi everyone, I have a 01 ext cab sb
I replaced all my injectors spring 2014. I bought stock Bosch injectors. The smoke went away, but started throwing low rail pressure code. Put a new fpr in, Solved that problem. The engine ran quiet for a while. Now when the engine is under a load at 2000 rpm i get a loud knocking sound. I still have lots of power, and when i put the hammer down the knock goes away. I do have a efi live, and have a small tune on it, that i got off this forum. AFE air cleaner. I am not sure if i have a bad injector already or if a cp3 could cause it. I know the truck sat for a few years, found a nest in the valley.

The tune was posted by McRat. Its a 20-20 tow tune. I did not bump everything up as far as he said.
I have a v2 flashscan.

I haven't tuned a LB7, On my LBZ I would try increasing PRE injection timing by 10% over whatever it is at the rpm's / mm3 injection rate you are having knocking.
