Allison 5sp: help with 2 issues during rebuild

I am rebuilding my 02 allison. I have two issues hopefully I can get some help with.
1. When installing c3 pack into case the alto instructions say to put in apply plate with vent at 12 o'clock position. I don't see a individual vent just slots in all my plates. But I do see a hole thru every clutch. Do those holes(not slots) need to line up?
2. In my transgo instructions it says to remove c1/c2 assy being carefull not to spin main shaft if it has been lifted because it may cause a misalignment in a hole. What hole are they talking about? My rebuild book does not mention anything about this.

The hole that needs to be at 12 o clock is in the apply piston not the apply plate , and the trans go instruction can be ignored in that aspect , that only applies if you were not to dissemble the back half of the trans ( only installing the trans go kit ).
