LLY: Engine bogs down after idling

My uncle has an 04 LLY that is having issues. He leaves it idling for 10-15 minutes and then when he goes to leave it kind of bogs down. He said it acts like a gas motor that is flooding. The pedal doesn't seem to do anything so if he holds it to the floor for about 10 seconds it will rev up again. Truck has a Hypertech tuner and exhaust. Anyone have any ideas?

matbe pull the hypertech and try it.
its a start to diagnosing

I will have to hook up his Hypertech and see if there are any codes. I will put the stock tune back on it too.

but why would it only do it after being at idle for a while?

Ok, we hooked up the Hypertech and these are the codes that came up.
P0087
P1093
P1094
C0035
C0055
B0229
U1000

The P1093 and P1094 are probably the important ones but I put all the others up anyways. Thoughts?

fuel problem.. start by changing the fuel filter.
