Has anyone completely removed the intake and replaced it with something else when removing the egr valve instead of using block off plates?

yes....there simple options from just an EGR delete pipe, like from ProFab, or complete Y bridges designed to do the same.

Not to sound harsh but there is literally thousands of hits on this topic if you use Google or another search engine. If you don't know who to buy from, the supporting vendors on this forum are all reputable people to deal with.
