LLY: Coolant bypass tube issue

Hello, has anyone had an issue with their coolant bypass tube bolt holes not lining up after installing a new water pump or have any suggestions on how to correct the problem? New pump is a complete welded assembly from Merchant.

The tube will rotate in the thermostat housing.

Thanks but that’s not the issue, I can get the flange up on the pump but the holes in the flange will not match up to the holes in the pump.

Pic of the problem would help. I can’t think of why you would have an issue.
