This may seem like a stupid/ridiculous question, however; would it be required to use new seals on the allison if I where to take it apart (Are they one time use?) if the transmission is brand spanking new with under 50 miles on it?

not unless you damage one, I have even re used the front gaskets under the bell housing and plate and had no leaks.
Replacing the pistons seals would be a good idea, right? I imagine stretching can happen once removed.
