Thought I would update you all on what I have found so far. I found a Medium duty truck dealer that sells GM products, and talked to one of the tech's that works on duramax's all the time. He recommended a few things to try:

  1. That I get a pressure tester on the cooling system to figure out what kind of pressures I am dealing with. He said that there shouldn't be more than about 7psi in the cooling system unless it is really hot. I ended up T-ing my boost gauge into a heater line and ran it for a while. It got up to about 12 psi at 160 and I shut it off due to time constraints. I saw a good amount of bubbles coming into the bottle also.
  2. Call ARP about their torque procedure. GM spec for the newest gaskets with stock bolts is a four step procedure. Two torque values first and then two angle values. ARP tech on the phone stuck by their directions and torquing to 125 only one time.
  3. He asked about what brand and version of gaskets I used, according to merchant auto's site they are "OEM Grade C Right and Left Head Gaskets" However they didn't have any GM markings on them when I received them. As to the version I just knew they were updated because they had the rivets instead of bent over tabs as the originals had. I was informed that GM has had multiple updates on these gaskets, and the newest gaskets have a gold color on the metal portion. The ones I installed were silver. He also mentioned that he has had issues with even the updated gaskets, mostly the middle layers cracking.
So it appears that I will be doing it all over again now that it is cold. yay. I will keep you all updated with what I find.

I really don't think the head gaskets are your actual issue it's really hard to screw up that badly on a MLS gasket. I suspect a crackhead but I guess we'll see shortly!

Thought I would update you all on my results.

After waiting in line for a heated garage, I tore it all back down and didn't find anything obviously wrong. Before pulling the heads I pulled 125 ft/lbs on all the studs again, I got a little bit out of a couple but not enough to worry about. I looked both gaskets over very closely and nothing caught my eye. There was a bit of coolant in a couple cylinders, which I attributed to not draining the block prior to yanking the heads.

I took the heads to a different shop and he immediately raised suspicion with the surface finish from the previous machine shop. Running your fingernail over different spots on the heads revealed that the tool marks varied a bit, with some spots being too "wavy" or ridged. Looking at the bite marks from the gaskets on the heads showed this also.

When torquing the heads I again did three steps up to 125 ft/lbs. This time I waited ~1hr and and re-torqued, then let it sit overnight and again pulled 125 ft/lbs. As a side note, I didn't notice much change on the second and third re-torques, so it probably wasn't necessary, but it did help my conscience that I didn't royally screw up.

Finally, the truck is back on the road, and after a couple burps the radiator hose is nice and soft anytime the truck is cold. Thanks to everyone for the suggestions and also to Merchant Auto for standing behind his products.

Thanks for the followup. Were you able to clean up the tool marks on the head surfaces without removing too much metal??

I've been having the coolant overflow issues on my truck, 04.5 LLY, but my radiator hose is soft not hard like everyone says it will be if the head gaskets have issues. Is there something else I'm missing? Havent seen a puddle under the truck, no water in oil, truck smokes a little when i get on it, but its not really white. Replaced the thermostats the other day, bled the system and then drove it for about 2 1/2 hours, temp never went over 210. Any ideas?
