LLY: 2005 Allison 1000 in limp mode

Our problem started with a leak around the Transmission Oil Cooler Line Connector on the Radiator. Thinking it was fixed my husband Michael took it for a test drive. After a 2 mile drive he realized he was dumping transmission fluid. A lot of transmission fluid. Truck wasn't budging, I was called to bring him some transmission fluid. After adding several quarts he attempted to make the 2 mile drive home. On the way home the Engine light comes on and the Truck went into limp mode. We have Reverse and what seems to be 3rd gear. Researching the 4 codes displayed... P0700, P0841, P0843 and P0846. We replaced Soleniods C and D, also the Internal and Spin On Filters and filled with new Transmission Fluid. We tested the internal wiring harness, found no breaks.
We are still in Limp Mode and now our new DTC Codes are P0743, P0748, P0763 and P0768. Is there something we are missing here? Any help would be appreciated. Currently we are Not working and loosing work due to Truck being down.

Boy you sure could have caused some internal damage running it low or out of fluid. I had a similar problem @ one point myself running too big of tuning on stock trans and popped those codes. Was there alot of residue build up on the magnets? There should have been 1 in the spin on filter housing and 1 in the pan. You may get lucky and drop the pan then remove the valve body and be careful to put everything in the exact order in which you take out. Remove trim valve solenoids and shift solenoids and clean out bores. Possibly residue is in valve body bores causing a stuck valve. If you already replaced the shift solenoids did you remove trim valves and shift solenoids and clean all the parts and bores up? If so probably have some internal damage.

We did drop the pan, take the valve body apart and clean. the residue was minimal. Which surprised us do the the fact it had 165,000 miles on it and had never been changed, the fluid was pretty dirty. We were worried that trans fluid might have gotten into the TCM since the engine was covered after the leak. But we expected more codes if that had happened happened.
