Water in rear doors

So, I have water puddling in the bottom of my rear doors. I haven't really noticed it before until I leveled the truck.. Anyone else having this issue and if so, what did ya do to fix it. Ideas appreciated.

Hose out the little holes and pull the 1" black plugs out of the center. Never had the problem in my truck but did in my explorer. I always hose the holes out in mine black plugs have never been pulled.
