2002 LB7, new injectors, new rebuilt CP3, new water pump, home made cold air box, lift pump, just flushed transmission with TranSynd

I have an ongoing problem that I have been unable to fix. When the transmission shifts it sort of rev's up and then engages, almost sounds like a double clutching of a manual transmission. The is an intermittent issue and seems to be worse when the engine is cold. According to the transmission shop the surges is due to the engine trimming fuel. This problem started right after I installed the new CP3 pump. My last attempt at fixing this issue was to install the lift pump and it didn't help. I don't know what else to do.

Two weeks ago I flushed the transmission using the hoot method and installed new TranSynd fluid.

Now I have several new problem in addition to the fuel trimming.

I have a squealing sound during a load. At first I thought is was the belt but not so sure anymore. I got some belt dressing and sprayed the belts and it seemed to help but only for a short while. Now the sound is not so much like a squeal but more like a whistle. Maybe even a bearing going out. Could something be wrong with the turbo which would cause the sound?

The 2nd issue is while towing. If I am going up a hill the truck surges at around 2400 RPM and doesn't seem like it wants to shift into the next gear. It definitely surges and you can hear it and feel it. If you come off the throddle then it will eventually shift into the next gear. When not under stress it fells like the engine is missing, barely noticeable.

I did finally get a code but its a 0101 which is the MAF sensor so not sure what that tells me.

Any idea what might be going on.
