Will running the same tune that was built for stock injector on 30 over injectors and a Stage 2 turbo the previous turbo was a Stage 1. I also have a 50hp modified cp3 now. I’m getting p0089 & p0090. Will this new tune for my new modifications clear up my problems.

No, you should go back thru your tune to optimize it to your new mods. It would be a smart idea to talk to your tuner.
