Allison 5sp: DIY Rebuild Help

I need some help. My tranny had limped 5 - 6 times. The first few times while downshifting from 5 - 4 on the highway tring to pass. The last 1 or 2 were while accelerating down the down ramp merging on to the highway.

I would have loved to have one of the reputable Allison builders rebuild my tranny from me, but due money constraints I decided to rebuild it myself. I got a PPE Stage 5 kit and Precision ML convert from the dmax store. After reading the ATSG 3 times cover to cover and studying the many forums for about a month I felt as though I was ready.

The rebuild was a little more challenging than I expected, but there were hardly any issues I encountered that were not prevesiouly discussed on these forums. That was until this last issue....

I thought I may have messed up when I accidently rotated the NSBU switch while trying to remove the valve body. I should have removed it earlier, but hindsight is 20/20. Well I got everything buttoned back up and and went to start the truck. It cranked right up. I kept an eye on the fuel level and ran through the gears a few times. At the time I didnt notice anything funny, but when I finally went to put it into gear I got the "range shift inhibited" and it would move slightly but any little throttle and it would just rev. Everything I found on here pointed to the NSBU switch, so I got a new one from the Allison dealer... Nothing. The only changes are that I don't get the "range shift inhibited". The gear indicator underscore is blinking in R and will not move in reverse. In the forward gears it is the same as before, will move a little bit but any throttle it just revs and won't move.

Reading on hear a little more, I tried to unplug the main wiring harness to the tranny and check to see if I had 3rd and Reverse, which I did. Full power, no apparent problems. All I have is a preditor tuner so I was unable to get into the tranny codes. A little frustrated, I threw in the towel and limped it over to a local reputable tranny shop that has experience with fleet trucks and the allison. Something weird I noticed while unplugging the wiring harness in order to take it to the tranny shop, was that the truck was idling and there was this faint high pitched electical sounding "whine". As soon as I unplugged the wiring harness it stopped.

Sorry for the long post, but I wanted to make sure you guys had any information you might need to help. I am going to try an get the codes that being thrown from the tranny shop in the morning. In the mean time, does anyone have any ideas on where to start looking. The tranny shop called today and does not want to pull the valve body if the whole tranny is going to need to come out, in order to save me some money... I know some of you guys know this tranny inside and out, so any help would be extremely appreciated.
