codes got me ???

Well just got back in from driving my truck it turned on the check engine light... it never does this... even when it throws codes. But what's weird was it was just sitting there idling when it threw the codes... I put it in gear it kinda sputtered and jerked and then I seen a big cloud of smoke go passed the truck... and the check engine light came on... here's the codes I pulled
P0087 Fuel Rail Pressure (FRP) Too Low
U1000 class 2 data link
P0101 Mass air senor performance
U1016 lost com w/ ECM
P1093 Fuel Rail Pressure Low During Power Enrichment
P1094 Fuel Rail Pressure Low During Idle or Decel Fuel Cut-Off (DFCO)
C0055 rear wheel speed sensor
B3770 Air Flow Control 6 Feedback Circuit

Ill get to updating my sig... but I'll go ahead and say that I have the FPRV shimmed and the PPE ported fuel rail fitting along with a lift pump... any ideas?

bootle test
U1000 class 2 data link normal for partial flash ith EFI
P0101 Mass air senor performance /no worries just revamp the maf scale
U1016 lost com w/ ECM full flash code not normal but clear and see iff it goes away
P1093 Fuel Rail Pressure Low During Power Enrichment / bottle test
P1094 Fuel Rail Pressure Low During Idle or Decel Fuel Cut-Off (DFCO)
C0055 rear wheel speed sensor / wheel bearing going out or over size tires
B3770 Air Flow Control 6 Feedback Circuit
