Allison 2nd gear flare

I am working on a 2006 gmc 2500 LBZ. The truck is a customers vehicle. Its got a K&N intake a 4 inch exhaust. The ECM was tuned by a previous owner. There is problem with the trany. Under wide open throttle the transmission will flare after the 1-2 shift. The flare happens at 60 km/h. This is AFTER the 1-2 shift has completed but before the 2-3 shift. The problem is intermittent. It will usually do it once per ignition cycle. It will do it the first time I hammer it. Then its fine. I checked the trany fluid level twice. The first time was after driving for about 4 miles. The Fluid level was bubbly and high about 1 inch. I let the truck idle for 10 minutes. The bubbles disappeared and the trany fluid level came down to the top of the hot fill. Then it took the truck out and drove the snot out of it. I rechecked the fluid level. The trany fluid was full of bubbles and it was high. After idling for 5 to 10 min the level came back down and the bubbles disappeared. Any ideas? I have never seen this before.
