Trailer Brakes Too Weak
One thing I've done in the past is to have someone manually apply the trailer brakes from the controller (max current setting), then use a clamp-on DC current meter (~$50 on Amazon) to verify proper current is getting to each brake of the trailer. Verify the Innova 5410 supports the LBZ TCM on a known good truck first. Or borrow a Tech2 from someone, which is guaranteed to support the TCM. -

There should be only one EDU fuse, 25A. The EDU fuse (aka FICM fuse) is fed power through the EDU relay (aka the FICM relay). Power for the relay coil comes through the PCM B fuse, which is always +12v hot (not switched). No power to the EDU fuse when cranking may be a symptom of deeper... -
acceleration knock
I could definitely hear it right near the end of the 2nd video, starting at 0:45 when you turned the left hand corner and accelerated. I can't offer any useful advice for you though no experience in this space. -

IGN0 fuse, left inside dash fuse block. M74 is the RPO for the Allison transmission. This is the FSM for the '03. Since you stated the IGN0 fuse was blown, look for a short circuit somewhere downstream, wires rubbed through, etc. Note that the circuit exits the left instrument panel fuse...- dndj

From what I am reading above, I'm guessing it's related to lack of ECM grounding. You provided solid bench power and ground and you're able to communicate with it over the class 2 data bus. ECM is grounded by G102 which should be on the engine block. Check carefully for missed ground... -

Check for loose connections at the relay block. Its on the inside, just above the driver's left foot with that black plastic cover over it. The mirror temp sensor is only 2 wires from the outside temp sensor that route through the relay block then to the mirror. These 2 signals pass...- dndj
